Now that I have the bad drive out, I've discovered that there are several bad sectors. I'd like to try to make it usable again, what do you recommend as a utility to mark off the bad sectors?

Usually bad sectors are a sign from above.

Gibson's SpinRite utility can do a low-format of a disk without losing data (it saved my bacon several times in the past), but it hasn't been updated in 4 years and cannot process SATA drives if they're in AHCI or RAID mode.
This said, I agree with ChadMan: when bad sectors start to appear on a modern drive, it's very probably time to replace the drive.
